This would probably be towards the bottom where the horses urine was not washed off and the rust not removed and painted over with a good undercoating type of paint. The easiest way is to cut out the bad section and replace with a similar gage sheet metal. Prep the surface with a good rust preventer and then spray the inside with a good undercoating or rubberized paint. Spot weld the piece in place and bondo over the seam, sanding the surface flush, like any good body repair person would. Serious rust is like a cancer and must be completely removed.
Can you take it to a professional? Especially if it is on the floor...the side you might be able to fix yourself, but if the floor is rusted, I would definatley take it to a trailer dealer.
